Update 12/06
Martin and I are doing identical runs of CRL618 of stratified clump/jet and not stratified clump/jet. We had problems in Bluehive with using 5 amrs. A ticket was submitted. We are now running these using only 4 amrs at the moment. The sims have only been running for 1 or 2 days, and the movies show what we have so far.

Update
Starting new runs of CRL618 implementing diffusion and without (no rings at the moment, with rings later). Currently working on a faster implementation, as the latest setup has been stalling in Bluehive with low dt's.

10/25 Update
Got Shape working/figured out so we can get emission maps of CRL618 done. Mostly have been playing with the Shape interface.
Currently working on making maps of t=50yr,100yr of the 4 runs, and will post them as they are done.
Once these are done, I will need to do maps of
- Emission-measure images at a viewing angles of ~60deg and 90deg from the symmetry axis. EM = integral(n2 dl).
- Position-Doppler-shift diagrams for each of these four frames

Clump without rings will be done as soon as the rerun is done.
Update 10/18
Radiative instability has been added to the repository. I've been mainly trying to make sure that the code works properly and getting things to compile.
Meeting Update 10/11
Edit: bear2fix error has been fixed. Martin has been making progress in Shape, and should have emission maps within a week or two.
I had trouble logging into the wiki last week, but Rich fixed the issue over the week.

Bruce noted that clump-with-no-ring has very poor spatial resolution except near the clump itself. This makes a comparison of this model with the others very awkward. We had to lower the resolution significantly due to sizing. The clump chombo sizes are very large, and resolution had to be compensated. Perhaps there is a way to overcome this issue and still have resolved results?
We need:

However, Martin and I are having trouble trying to do ascii files from 3D hydro chombos using bear2fix.
I am trying restarting runs for Clump-with-Rings since I only ran it to 117 years and we need up to 150 years. However, Bluehive is complaining:

Crl 618
The jet with rings simulation is coming along nicely. Still running in Bluehive with about 30% done along the x-direction. http://www.pas.rochester.edu/~blin/sum11/400jet/400jet.gif
Don't see the jet interacting much with the ambient rings as much as the clump.
Testing
Updated the Field Loop 2D test page to Astrobear 2 relevance.
Had to do a rerun of all tests (for note, each run takes around 6 minutes on 2 procs) for the radiative shock test due to a error in my global.data. I originally had
Gmx=16,2,1 (so the x component is 8 times the y component) BUT GxBounds=0,0,0,32,2,0 (so the x length is 16 time the y length)
This was changed for GxBounds=0,0,0,32,4,0. Otherwise, bear2fix wouldn't generate the density plots I needed. Still trying to get familiar with bear2fix.
This week, I will do more work with bear2fix and try to get the density plots done and update the radiative shock testing page.
9/19 Update

Shocks testing: learning bear2fix to make density plots. What does it mean when bear2fix asks for duplex 0/1?
CRL 618: running the jets with ambient rings in BH while Martin has clumps and jets without ambient rings in BG.
Results from latest radiative shocks testing
Seems like we're getting the expected results in comparison to Blondin, Immamura, et al. The case of alpha = 0 does not dampen in oscillation, ½ shows rapid dampening, and 1 shows little oscillation. We also observe secondary smaller shocks.

I made a movie of the clump so that people can see the formations on the head of the clump. Movie
I'm now focusing all 64 of my Bluehive processors on getting the jet runs done, which are currently going painfully slow.
Radiative Shocks
I've completed runs of the latest module for alpha = 0, 1/3, ½, 1 and the results look good. Movies, temperature lineouts, and plots of shock front vs time are in the process of being made.

Update for Week of 8/7
CRL 618 simulations are running in Bluehive with added rings/ripples in the ambient medium. Bluehive queue has been busy lately, but so far:

We had to lower the refinement variable factor in physics.data for the clumps because the chombo file sizes we were getting were huge ~2gb.

Not much update on radiative instability work due to focusing on REU paperworks and talk. Radiative inst. module tests will be the main focus this week while waiting for CRL 618 runs.
400 km/s Runs of CRL 618
Running 400 km/s clump and jet in Bluehive both using 32 processors. These are 96 x 32 x 32 + 4 amr simulations.
We set an ambient density of 1,000 cm-3 and flow density of 100,000 cm-3 with a 1/r2 density profile. The temperature is 10 K. For a 400 km/s shock, we expect a postshock temperature of ~3.6 x 106 K. This corresponds to cooling between 10-23 and 10-22.

NaN Errors with 2 AMRs
In Bluehive, Martin and I are running a 500 km/s cooling jet with number density of 10,000 cm-3 and temperature of 10 K. The first time running, we use 2amr + cfl=.5. This shows nan error in fluxes (see /scratch/mhuartee/astrobear2/bullet3/jet500kms/bullet3.767749.bhsn-int.bluehive.crc.private.out).
We then update to using 3 amr, but the simulations are taking a while.
How do we interpret the nan flux errors?
