Is this what you consider stable run?

Why do you think you see the small scale noise later? Reflections of pressure waves?

The noise in the density looks to me like amr refinement artifacts. Perhaps using a linear interpolation for prolongation instead of constant interpolation might reduce this (assuming you are using a constant interpolation) - but I suspect that running in fixed grid (or reducing the refinement tolerance) would be necessary to completely get rid of this noise…
